  • The human cardiac and skeletal muscle proteomes defined by transcriptomics and antibody-based profiling

    • Background: To understand cardiac and skeletal muscle function, it is important to define and explore their molecular constituents and also to identify similarities and differences in the gene expression in these two different striated muscle tissues. Here, we have investigated the genes and proteins with elevated expression in cardiac and skeletal muscle in relation to all other major human tissues and organs using a global transcriptomics analysis complemented with antibody-based profiling to localize the corresponding proteins on a single cell level. Results: Our study identified a comprehensive list of genes expressed in cardiac and skeletal muscle. The genes with elevated expression were further stratified according to their global expression pattern across the human body as well as their precise localization in the muscle tissues. The functions of the proteins encoded by the elevated genes are well in line with the physiological functions of cardiac and skeletal muscle, such as contraction, ion transport, regulation of membrane potential and actomyosin structure organization. A large fraction of the transcripts in both cardiac and skeletal muscle correspond to mitochondrial proteins involved in energy metabolism, which demonstrates the extreme specialization of these muscle tissues to provide energy for contraction. Conclusions: Our results provide a comprehensive list of genes and proteins elevated in striated muscles. A number of proteins not previously characterized in cardiac and skeletal muscle were identified and localized to specific cellular subcompartments. These proteins represent an interesting starting point for further functional analysis of their role in muscle biology and disease.

    • Osteoprotegerin (OPG) regulates bone mass by inhibiting osteoclast differentiation and activation, and plays a role in vascular calcification. We evaluated the relationship between osteoprotegerin levels and inflammatory markers, atherosclerosis, and mortality in patients with stages 3-5 chronic kidney disease. A total of 145 subjects (median age 61 years, 61% men; 36 patients on hemodialysis, 55 patients on peritoneal dialysis, and 54 patients with stages 3-5 chronic kidney disease) were studied. Clinical characteristics, markers of mineral metabolism (including fibroblast growth factor-23 [FGF-23]) and inflammation (high-sensitivity C-reactive protein [hsCRP] and interleukin-6 [IL-6]), and the intima-media thickness (IMT) in the common carotid arteries were measured at baseline. Cardiac function was assessed by color tissue Doppler echocardiography. After 36 months follow-up, the survival rate by Kaplan-Meier analysis was significantly different according to OPG levels (chi(2) = 14.33; P = 0.002). Increased OPG levels were positively associated with IL-6 (r = 0.38, P<0.001), FGF-23 (r = 0.26, P<0.001) and hsCRP (r = 0.0.24, P = 0.003). In addition, OPG was positively associated with troponin I (r = 0.54, P<0.001) and IMT (r = 0.39, P<0.0001). Finally, in Cox analysis, only OPG (HR = 1.07, 95% CI = 1.02-1.13) and hsCRP (HR = 1.02, 95% CI = 1.01-1.04) were independently associated with increased risk of death. These results suggested that elevated levels of serumOPG might be associated with atherosclerosis and all-cause mortality in patients with chronic kidney disease.

    • The objectives of the SARNET network of excellence are to define and work on common research programs in the field of severe accidents in Gen. II-III nuclear power plants and to further develop common tools and methodologies for safety assessment in this area. In order to ensure that the research conducted on severe accidents is efficient and well-focused, it is necessary to periodically evaluate and rank the priorities of research. This was done at the end of 2008 by the Severe Accident Research Priority (SARP) group at the end of the SARNET project of the 6th Framework Programme of European Commission (FP6). This group has updated this work in the FP7 SARNET2 project by accounting for the recent experimental results, the remaining safety issues as e.g. highlighted by Level 2 PSA national studies and the results of the recent ASAMPSA2 FP7 project. These evaluation activities were conducted in close relation with the work performed under the auspices of international organizations like OECD or IAEA. The Fukushima-Daiichi severe accidents, which occurred while SARNET2 was running, had some effects on the prioritization and definition of new research topics. Although significant progress has been gained and simulation models (e.g. the ASTEC integral code, jointly developed by IRSN and GRS) were improved, leading to an increased confidence in the predictive capabilities for assessing the success potential of countermeasures and/or mitigation measures, most of the selected research topics in 2008 are still of high priority. But the Fukushima-Daiichi accidents underlined that research efforts had to focus still more to improve severe accident management efficiency.

    • The Duffing oscillator remains a key benchmark in nonlinear systems analysis and poses interesting challenges in nonlinear structural identification. The use of particle methods or sequential Monte Carlo (SMC) is becoming a more common approach for tackling these nonlinear dynamical systems, within structural dynamics and beyond. This paper demonstrates the use of a tailored SMC algorithm within a Markov Chain Monte Carlo (MCMC) scheme to allow inference over the latent states and parameters of the Duffing oscillator in a Bayesian manner. This approach to system identification offers a statistically more rigorous treatment of the problem than the common state-augmentation methods where the parameters of the model are included as additional latent states. It is shown how recent advances in particle MCMC methods, namely the particle Gibbs with ancestor sampling (PG-AS) algorithm is capable of performing efficient Bayesian inference, even in cases where little is known about the system parameters a priori. The advantage of this Bayesian approach is the quantification of uncertainty, not only in the system parameters but also in the states of the model (displacement and velocity) even in the presence of measurement noise.
