    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

  • A search for flavour changing neutral currents in top-quark decays in pp collision data collected with the ATLAS detector at root s=7 TeV

    • A search for flavour changing neutral current (FCNC) processes in top-quark decays by the ATLAS Collaboration is presented. Data collected from pp collisions at the LHC at a centre-of-mass energy of root s = 7 TeV during 2011, corresponding to an integrated luminosity of 2.1 fb(-1), were used. A search was performed for top-quark pair-production events, with one top quark decaying through the t -> Zq FCNC (q = u, c) channel, and the other through the Standard Model dominant mode t -> Wb. Only the decays of the Z boson to charged leptons and leptonic W-boson decays were considered as signal. Consequently, the final-state topology is characterised by the presence of three isolated charged leptons, at least two jets and missing transverse momentum from the undetected neutrino. No evidence for an FCNC signal was found. An upper limit on the t -> Zq branching ratio of BR(t -> Zq) < 0.73% is set at the 95% confidence level.

    • This Letter presents a search for high-mass resonances decaying into tau(+)tau(-) final states using proton-proton collisions at root s = 7 TeV produced by the Large Hadron Collider. The data were recorded with the ATLAS detector and correspond to an integrated luminosity of 4.6 fb(-1). No statistically significant excess above the Standard Model expectation is observed; 95% credibility upper limits are set on the cross section times branching fraction of Z' resonances decaying into tau(+)tau(-) pairs as a function of the resonance mass. As a result, Z' bosons of the Sequential Standard Model with masses less than 1.40 TeV are excluded at 95% credibility. (c) 2013 CERN. Published by Elsevier B.V. All rights reserved.

    • We present a search for a light (mass < 2 GeV) boson predicted by Hidden Valley supersymmetric models that decays into a final state consisting of collimated muons or electrons, denoted "lepton-jets". The analysis uses 5 fb(-1) of root s = 7 TeV proton-proton collision data recorded by the ATLAS detector at the Large Hadron Collider to search for the following signatures: single lepton-jets with at least four muons; pairs of lepton-jets, each with two or more muons; and pairs of lepton-jets with two or more electrons. This study finds no statistically significant deviation from the Standard Model prediction and places 95% confidence-level exclusion limits on the production cross section times branching ratio of light bosons for several parameter sets of a Hidden Valley model.     • A search for resonant production of high-mass top-quark pairs is performed on 2.05 fb(-1) of proton-proton collisions at root s = 7 TeV collected in 2011 with the ATLAS experiment at the Large Hadron Collider. This analysis of the lepton+jets final state is specifically designed for the particular topology that arises from the decay of highly boosted top quarks. The observed t (t) over bar invariant mass spectrum is found to be compatible with the Standard Model prediction and 95% credibility level upper limits are derived on the t (t) over bar production rate through new massive states. An upper limit of 0.7 pb is set on the production cross section times branching fraction of a narrow 1 TeV resonance. A Kaluza-Klein gluon with a mass smaller than 1.5 TeV is excluded.

    • A search for top quark pair resonances in final states containing at least one electron or muon has been performed with the ATLAS experiment at the CERN Large Hadron Collider. The search uses a data sample corresponding to an integrated luminosity of 2.05 fb(-1), which was recorded in 2011 at a proton-proton centre-of-mass energy of 7 TeV. No evidence for a resonance is found and limits are set on the production cross-section times branching ratio to t (t) over bar for narrow and wide resonances. For narrow Z' bosons, the observed 95 % Bayesian credibility level limits range from 9.3 pb to 0.95 pb for masses in the range of m(Z') = 500 GeV to m(Z') = 1300 GeV. The corresponding excluded mass region for a leptophobic topcolour Z' boson (Kaluza-Klein gluon excitation in the Randall-Sundrum model) is m(Z') < 880 GeV (m(gKK) < 1130 GeV).

    • Measurements are presented of the properties of high transverse momentum jets, produced in proton-proton collisions at a center-of-mass energy of root s = 7 TeV. The data correspond to an integrated luminosity of 35 pb(-1) and were collected with the ATLAS detector in 2010. Jet mass, width, eccentricity, planar flow and angularity are measured for jets reconstructed using the anti-k(t) algorithm with distance parameters R 0: 6 and 1.0, with transverse momentum p(T) > 300 GeV and pseudorapidity vertical bar eta vertical bar < 2. The measurements are compared to the expectations of Monte Carlo generators that match leading-logarithmic parton showers to leading-order, or next-to-leading-order, matrix elements. The generators describe the general features of the jets, although discrepancies are observed in some distributions.

    • The ATLAS detector at the LHC is used to search for high-mass states, such as heavy charged gauge bosons (W'), decaying to a charged lepton (electron or muon) and a neutrino. Results are presented based on the analysis of pp collisions at a center-of-mass energy of 7 TeV corresponding to an integrated luminosity of 4.7 fb(-1). No excess beyond Standard Model expectations is observed. A W' with Sequential Standard Model couplings is excluded at the 95 % credibility level for masses up to 2.55 TeV. Excited chiral bosons (W*) with equivalent coupling strength are excluded for masses up to 2.42 TeV.

    • Mass and angular distributions of dijets produced in LHC proton-proton collisions at a centre-of-mass energy root s = 7TeV have been studied with the ATLAS detector using the full 2011 data set with an integrated luminosity of 4.8 fb(-1). Dijet masses up to similar to 4.0TeV have been probed. No resonance-like features have been observed in the dijet mass spectrum, and all angular distributions are consistent with the predictions of QCD. Exclusion limits on six hypotheses of new phenomena have been set at 95% CL in terms of mass or energy scale, as appropriate. These hypotheses include excited quarks below 2.83 TeV, colour octet scalars below 1.86TeV, heavy W bosons below 1.68 TeV, string resonances below 3.61 TeV, quantum black holes with six extra space-time dimensions for quantum gravity scales below 4.11 TeV, and quark contact interactions below a compositeness scale of 7.6 TeV in a destructive interference scenario.

    • A combined search for the Standard Model Higgs boson with the ATLAS experiment at the LHC using datasets corresponding to integrated luminosities from 1.04 fb(-1) to 4.9 fb(-1) of pp collisions collected at root s = 7 TeV is presented. The Higgs boson mass ranges 112.9-115.5 GeV, 131-238 GeV and 251-466 GeV are excluded at the 95% confidence level (CL), while the range 124-519 GeV is expected to be excluded in the absence of a signal. An excess of events is observed around m(H) similar to 126 GeV with a local significance of 3.5 standard deviations (sigma). The local significances of H -> gamma, H -> ZZ(()*()) -> l(+)l(-)l'(+)l'(-) and H -> WW(*()) l(+)nu l'(-)(nu) over bar, the three most sensitive channels in this mass range, are 2.8 sigma, 2.1 sigma and 1.4 sigma. respectively. The global probability for the background to produce such a fluctuation anywhere in the explored Higgs boson mass range 110-600 GeV is estimated to be similar to 1.4% or, equivalently, 2.2 sigma.
