  • Guidelines for the use and interpretation of assays for monitoring autophagy

    • In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. A key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process vs. those that measure flux through the autophagy pathway (i.e., the complete process); thus, a block in macroautophagy that results in autophagosome accumulation needs to be differentiated from stimuli that result in increased autophagic activity, defined as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (in most higher eukaryotes and some protists such as Dictyostelium) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the field understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field.

    • We conducted a three-stage genetic study to identify susceptibility loci for type 2 diabetes (T2D) in east Asian populations. We followed our stage 1 meta-analysis of eight T2D genome-wide association studies (6,952 cases with T2D and 11,865 controls) with a stage 2 in silico replication analysis (5,843 cases and 4,574 controls) and a stage 3 de novo replication analysis (12,284 cases and 13,172 controls). The combined analysis identified eight new T2D loci reaching genome-wide significance, which mapped in or near GLIS3, PEPD, FITM2-R3HDML-HNF4A, KCNK16, MAEA, GCC1-PAX4, PSMD6 and ZFAND3. GLIS3, which is involved in pancreatic beta cell development and insulin gene expression, is known for its association with fasting glucose levels. The evidence of an association with T2D for PEPD and HNF4A has been shown in previous studies. KCNK16 may regulate glucose-dependent insulin secretion in the pancreas. These findings, derived from an east Asian population, provide new perspectives on the etiology of T2D.

  • Imputation and subset-based association analysis across different cancer types identifies multiple independent risk loci in the TERT-CLPTM1L region on chromosome 5p15.33

    • Genome-wide association studies (GWAS) have mapped risk alleles for at least 10 distinct cancers to a small region of 63 000 bp on chromosome 5p15.33. This region harbors the TERT and CLPTM1L genes; the former encodes the catalytic subunit of telomerase reverse transcriptase and the latter may play a role in apoptosis. To investigate further the genetic architecture of common susceptibility alleles in this region, we conducted an agnostic subset-based meta-analysis (association analysis based on subsets) across six distinct cancers in 34 248 cases and 45 036 controls. Based on sequential conditional analysis, we identified as many as six independent risk loci marked by common single-nucleotide polymorphisms: five in the TERT gene (Region 1: rs7726159, P = 2.10 × 10(-39); Region 3: rs2853677, P = 3.30 × 10(-36) and PConditional = 2.36 × 10(-8); Region 4: rs2736098, P = 3.87 × 10(-12) and PConditional = 5.19 × 10(-6), Region 5: rs13172201, P = 0.041 and PConditional = 2.04 × 10(-6); and Region 6: rs10069690, P = 7.49 × 10(-15) and PConditional = 5.35 × 10(-7)) and one in the neighboring CLPTM1L gene (Region 2: rs451360; P = 1.90 × 10(-18) and PConditional = 7.06 × 10(-16)). Between three and five cancers mapped to each independent locus with both risk-enhancing and protective effects. Allele-specific effects on DNA methylation were seen for a subset of risk loci, indicating that methylation and subsequent effects on gene expression may contribute to the biology of risk variants on 5p15.33. Our results provide strong support for extensive pleiotropy across this region of 5p15.33, to an extent not previously observed in other cancer susceptibility loci.

  • Humidity sensing properties of bismuth phosphates

    • Cubic sillenite-type and monoclinic bismuth phosphates were synthesized via hydrothermal methods. Structure and morphology of cubic Bi13.1PO delta and monoclinic BiPO4 were characterized with a variety of analytical methods including powder X-ray diffraction, electron microscopy methods and surface area measurements. The humidity sensing properties of both bismuth phosphate types were investigated with respect to their capacitance characteristics. Sillenite-type cubic bismuth phosphate exhibits better response behavior than monoclinic BiPO4. Cubic bismuth phosphate displays a capacitance change of up to 4 orders of magnitude over a relative humidity (RH) range from 11% to 95% together with a linear adsorption/desorption relationship. This promising humidity sensing behavior is related to the presence of a framework structure containing polarizable Bi3+ cations in combination with moderate phosphate doping. (C) 2012 Elsevier B.V.   • Catalytic activation of H2 under mild conditions by an [FeFe]-hydrogenase model via an active μ-hydride species

    • A [FeFe]-hydrogenase model (1) containing a chelating diphosphine ligand with a pendant amine was readily oxidized by Fc+ (Fc = Cp 2Fe) to a FeIIFeI complex ([1]+), which was isolated at room temperature. The structure of [1]+ with a semibridging CO and a vacant apical site was determined by X-ray crystallography. Complex [1]+ catalytically activates H2 at 1 atm at 25 C in the presence of excess Fc+ and P(o-tol) 3. More interestingly, the catalytic activity of [1]+ for H2 oxidation remains unchanged in the presence of ca. 2% CO. A computational study of the reaction mechanism showed that the most favorable activation free energy involves a rotation of the bridging CO to an apical position followed by activation of H2 with the help of the internal amine to give a bridging hydride intermediate.

  • Tasting soil fungal diversity with earth tongues: phylogenetic test of SATé alignments for environmental ITS data

    • An abundance of novel fungal lineages have been indicated by DNA sequencing of the nuclear ribosomal ITS region from environmental samples such as soil and wood. Although phylogenetic analysis of these novel lineages is a key component of unveiling the structure and diversity of complex communities, such analyses are rare for environmental ITS data due to the difficulties of aligning this locus across significantly divergent taxa. One potential approach to this issue is simultaneous alignment and tree estimation. We targeted divergent ITS sequences of the earth tongue fungi (Geoglossomycetes), a basal class in the Ascomycota, to assess the performance of SATé, recent software that combines progressive alignment and tree building. We found that SATé performed well in generating high-quality alignments and in accurately estimating the phylogeny of earth tongue fungi. Drawing from a data set of 300 sequences of earth tongues and progressively more distant fungal lineages, 30 insufficiently identified ITS sequences from the public sequence databases were assigned to the Geoglossomycetes. The association between earth tongues and plants has been hypothesized for a long time, but hard evidence is yet to be collected. The ITS phylogeny showed that four ectomycorrhizal isolates shared a clade with Geoglossum but not with Trichoglossum earth tongues, pointing to the significant potential inherent to ecological data mining of environmental samples. Environmental sampling holds the key to many focal questions in mycology, and simultaneous alignment and tree estimation, as performed by SATé, can be a highly efficient companion in that pursuit.

    • Nanofibrous molecularly imprinted membranes (nano-MIMs) with multi-analyte selectivity were prepared by encapsulating two types of molecularly imprinted polymer nanoparticles (MIP-NPs) into electrospun polyvinyl alcohol nanofibers. The obtained nano-MIMs maintained high molecular selectivity offered by each of the MIP-NPs. Nano-MIM embedding BPA-imprinted nanoparticles and TBZ-imprinted nanoparticles together showed the highest binding selectivity for acid bisphenol A (BPA) and basic tebuconazole (TBZ). This nano-MIM was used as affinity material of membrane-based molecularly imprinted solid-phase extraction (m-MISPE) to extract trace BPA and TBZ in vegetables and juices simultaneously. The recoveries of BPA and TBZ from different samples were higher than 70.33% with RSDs lower than 9.57%. m-MISPE gave better HPLC separation efficiencies and higher recoveries than conventional SPE based on C18/SCX. Multi-analyte selective m-MISPE combined with HPLC realized selective and simultaneous determination of several trace analytes with opposite charges/polarities in different food samples.   • Measurement of linewidths and permanent electric dipole moment change of the Ce 4f-5d transition in Y2SiO5 for qubit readout scheme in rare-earth ion based quantum computing

    • In this work the inhomogeneous (zero-phonon line) and homogeneous linewidths and the permanent electric dipole moment change (averaged value of all dipole orientations) for the Ce 4f-5d transition in Y2SiO5 were measured in order to investigate the possibility for using Ce as a sensor to detect the hyperfine state of a spatially close-lying Pr or Eu ion. The experiments were carried out on Ce doped or Ce-Pr co-doped single Y2SiO5 crystals. The homogeneous linewidth is essentially limited by the excited state lifetime. Based on the linewidth measurements, the oscillator strength, absorption cross section, and saturation intensity were calculated to be about 6.2(+/- 1.7) x 10(-7), 4.5(+/- 1.3) x 10(-19) m(2), and 1.4(+/- 0.4) x 10(7) W/m(2), respectively. The difference in permanent dipole moment, Delta mu(Ce), between the ground and excited states of the Ce ion was measured as 9.6(+/- 5.3) x 10(-30) C m. These measurements indicate that Ce is a promising readout ion to probe a single-ion qubit state for the quantum computing scheme using rare-earth ions.

  • Digital predistortion of 75–110 GHz W-band frequency multiplier for fiber wireless short range access systems

    • We present a W-band fiber-wireless transmission system based on a nonlinear frequency multiplier for high-speed wireless short range access applications. By implementing a baseband digital signal predistortion scheme, intensive nonlinear distortions induced in a sextuple frequency multiplier can be effectively pre-compensated. Without using costly W-band components, a transmission system with 26km fiber and 4m wireless transmission operating at 99.6GHz is experimentally validated. Adjacent-channel power ratio (ACPR) improvements for IQ-modulated vector signals are guaranteed and transmission performances for fiber and wireless channels are studied. This W-band predistortion technique is a promising candidate for applications in high capacity wireless-fiber access systems.

    • We experimentally demonstrate a 5-Gb/s fiber-wireless transmission system combining optical polarization-division-multiplexing (PDM) and wireless multiple-input, multiple-output (MIMO) spatial multiplexing technologies. The optical-wireless channel throughput is enhanced by achieving a 4b/s/Hz spectral efficiency. Based on the implementation of constant modulus algorithm (CMA), the 2x2 MIMO wireless channel is characterized and adaptively equalized for signal demodulation. The performance of the CMA-based channel adaptation is studied and it is revealed that the algorithm is particularly advantageous to the MIMO wireless system due to the inter-channel delay insensitivity. The hybrid transmission performance of 26km fiber and up to 2m wireless MIMO is investigated.
