    • A previously synthesised derivative of BODIPY aimed for sulfhydryl specific labelling of cysteine residues in proteins was studied. The spectral and photophysical properties of this derivative, N-(4,4-difluoro-1,3,5,7-tetramethyl-4-bora-3a,4a-diaza-s-indacene-2-yl) iodoacetamide (NBDY) were characterised, and found to be considerably different from those of commonly used derivatives of BODIPY, e.g. N-(4,4-difluoro-5,7-dimethyl-4-bora-3a,4a-diaza-s-indacene-3-yl)methyl iodoacetamide. The absorption and fluorescence spectra, as well as fluorescence lifetimes and quantum yields of NBDY are quite sensitive to solvent properties. The fluorescence is effectively quenched by I– when NBDY is free in water or attached to Cys in different mutants of plasminogen activator inhibitor type 2 (PAI-2). A ground-state dimer forms when two NBDY groups are closely spaced in plasminogen activator inhibitor type 1 (PAI-1).

    • We show that the photophysics of chemically identical but photophysically non-identical fluorescent pairs can be used for measuring distances within proteins. For this purpose, the theory of partial donor-donor energy migration (PDDEM, S. Kalinin, J. G. Molotkovsky and L. B.-Angstrom. Johansson, Spectrochim. Acta, Part A, 2002, 58, 1057-1097) was applied for distance measurements between BODIPY groups covalently linked to cystein residues in plasminogen activator inhibitor of type 2 (PAI-2). Two sulfhydryl specific derivatives of BODIPY were used namely: N-(4,4-difluoro-1,3,5,7-tetramethyl-4-bora-3a,4a-diaza-s-indacene-2-yl) iodoacetamide and N-(4.4-difluoro-5.7-ditriethyl-4-bona-3a,4a-diaza-s-indacene-3-yl) methyl iodoacetamide. To determine distances, the time-resolved fluorescence relaxation for two singly labelled forms of PAI-2, as well as the corresponding doubly labelled protein were combined and analysed in a global manner. Fluorescence depolarisation experiments on the labelled mutants were also analysed. The distances determined by PDDEM were in good agreement to those obtained from donor-donor energy migration (DDEM) experiments and structural data on PAI-2. The PDDEM approach allows for the use of very different fluorescent probes, which enables wide range of distances to be measured. The PDDEM model also provides a rational explanation to why previous observations of polyfluorophore-labelled proteins exhibit a shorter average fluorescence lifetime compared to the arithmetic average of lifetimes obtained for the corresponding single labelled proteins.

    • Ribonucleotide reductase is essential for the synthesis of all four dNTPs required for DNA replication. The enzyme is composed of two proteins, R1 and R2, which are both needed for activity. Expression of the R1 and R2 mRNAs is restricted to the S-phase of the cell cycle, but the R1 and R2 promoters show no obvious sequence homologies that could indicate coordination of transcription. Here we study initiation of transcription at the natural mouse R2 promoter, which contains an atypical TATA-box with the sequence TTTAAA, using a combination of in vivo reporter gene assays and in vitro transcription. Our results indicate that in constructs where sequences from the R2 5'-UTR are present, the mouse R2 TATA-box is dispensable both for unregulated, basal transcription from the R2 promoter and for S-phase specific activity. Instead, initiation of R2 transcription is directed by sequences downstream from the transcription start. We report that this region contains a conserved palindrome sequence that interacts with TAF(II)s. This interaction down-regulates basal transcription from the R2 promoter, both in the absence and in the presence of the TATA-box.

    • Poly-3-hexylthiophene (P3HT) nanofibers are 1D crystalline semiconducting nanostructures, which are known for their application in photovoltaics. Due to the internal arrangement, P3HT nanofibers possess optical anisotropy, which can be enhanced on a macroscale if nanofibers are aligned. Alternating electric field, applied to a solution with dispersed nanofibers, causes their alignment and serves as a method to produce solid layers with ordered nanofibers. The transmission ellipsometry measurements demonstrate the dichroic absorption and birefringence of ordered nanofibers in a wide spectral range of 400–1700 nm. Moreover, the length of nanofibers has a crucial impact on their degree of alignment. Using electric birefringence technique, it is shown that external electric field applied to the solution with P3HT nanofibers can cause direct birefringence modulation. Dynamic alignment of dispersed nanofibers changes the refractive index of the solution and, therefore, the polarization of transmitted light. A reversible reorientation of nanofibers is organized by using a quadrupole configuration of poling electrodes. With further development, the described method can be used in the area of active optical fiber components, lab-on-chip or sensors. It also reveals the potential of 1D conducting polymeric structures as objects whose highly anisotropic properties can be implemented in electro-optical applications.​.

    • This Letter reports the electro-optical (EO) effect of Poly(3-hexylthiophene-2,5-diyl) (P3HT) nanofibers colloid in a polymer micro-fluidic EO cell. P3HT nanofibers are high aspect ratio semiconducting nanostructures, and can be collectively aligned by an external alternating electric field. Optical transmission modulated by the electric field is a manifestation of the electro-optical effect due to high inner crystallinity of P3HT nanofibers. According to our results, the degree of alignment reaches a maximum at 0.6 V/μm of electric field strength, implying a big polarizability value due to geometry and electrical properties of P3HT nanofibers. We believe that one-dimensional crystalline organic nanostructures have a large potential in EO devices due to their significant anisotropy, wide variety of properties, low actuation voltages, and opportunity to be tailored via adjustment of the fabrication process.

    • The recent development of photonics and applications puts new challenges for systems using emission, transmission and modulation of light. For these reasons, novel optical materials attract a special interest for their enabling properties for novel technologies.In this work, we performed the research on fundamental properties and the possibility of implementation of electro-optical response of Poly-3-hexylthiophene-2,5-diyl (P3HT) nanofibers, which belong to the class of organic semiconductor crystalline materials. Our research demonstrated that an external electric field allows controlling the orientation of nanofibers dispersed in a solution by changing the electrical properties of P3HT crystals. This method was used to introduce a collective alignment of P3HT nanofibers and to impact the optical properties of the colloid. The spectroscopic and polarization measurements show that P3HT nanofibers possess optical anisotropy in a wide range of visible spectrum. This property combined with the ability to manipulate the orientation of nanofibers dynamically, was used for direct phase and intensity modulation of transmitted light. Along with these investigations, several engineering and technology tasks were solved. We have designed the transverse electro-optical cell using all-optical-fiber approach, as well as the longitudinal electro-optical cell was fabricated using a novel polymer molding technique.The obtained research results demonstrate the potential of P3HT crystalline nanofibers as a material class of large niche of applications, not only limited to photovoltaics but also being implemented in electro-optical systems to control light polarization and propagation.

    • Poly-3-hexylthiophene (P3HT) nanofibers are semiconducting high-aspect ratio nanostructures with anisotropic absorption and birefringence properties found at different regions of the optical spectrum. In addition, P3HT nanofibers possess an ability to be aligned by an external electric field, while being dispersed in a liquid. In this manuscript we show that such collective ordering of nanofibers, similar to liquid crystal material, significantly changes the properties of transmitted light. With a specially fabricated opto-fluidic component, we monitored the phase and transmission modulation of light propagating through the solution of P3HT nanofibers, being placed in the electric field with strength up to 0.1 V/μm. This report describes a technique for light modulation, which can be implemented in optical fiber-based devices or on-chip integrated components.

    • The nanofiber morphology of regioregular Poly-3- hexylthiophene (P3HT) is a 1D crystalline structure organized by π - π stacking of the backbone chains. In this study, we report the impact of electric field on the orientation and optical properties of P3HT nanofibers dispersed in liquid solution. We demonstrate that alternating electric field aligns nanofibers, whereas static electric field forces them to migrate towards the cathode. The alignment of nanofibers introduces anisotropic optical properties, which can be dynamically manipulated until the solvent has evaporated. Time resolved spectroscopic measurements revealed that the electro-optical response time decreases significantly with the magnitude of applied electric field. Thus, for electric field 1.3 V ·μm-1 the response time was measured as low as 20 ms, while for 0.65 V ·μm-1 it was 110-150 ms. Observed phenomenon is the first mention of P3HT supramolecules associated with electrooptical effect. Proposed method provides real time control over the orientation of nanofibers, which is a starting point for a novel practical implementation. With further development P3HT nanofibers can be used individually as an anisotropic solution or as an active component in a guest-host system.
