  • TRY plant trait database - enhanced coverage and open access

    • Plant traits-the morphological, anatomical, physiological, biochemical and phenological characteristics of plants-determine how plants respond to environmental factors, affect other trophic levels, and influence ecosystem properties and their benefits and detriments to people. Plant trait data thus represent the basis for a vast area of research spanning from evolutionary biology, community and functional ecology, to biodiversity conservation, ecosystem and landscape management, restoration, biogeography and earth system modelling. Since its foundation in 2007, the TRY database of plant traits has grown continuously. It now provides unprecedented data coverage under an open access data policy and is the main plant trait database used by the research community worldwide. Increasingly, the TRY database also supports new frontiers of trait-based plant research, including the identification of data gaps and the subsequent mobilization or measurement of new data. To support this development, in this article we evaluate the extent of the trait data compiled in TRY and analyse emerging patterns of data coverage and representativeness. Best species coverage is achieved for categorical traits-almost complete coverage for 'plant growth form'. However, most traits relevant for ecology and vegetation modelling are characterized by continuous intraspecific variation and trait-environmental relationships. These traits have to be measured on individual plants in their respective environment. Despite unprecedented data coverage, we observe a humbling lack of completeness and representativeness of these continuous traits in many aspects. We, therefore, conclude that reducing data gaps and biases in the TRY database remains a key challenge and requires a coordinated approach to data mobilization and trait measurements. This can only be achieved in collaboration with other initiatives.

  • The genome of the model beetle and pest Tribolium castaneum.

    • Tribolium castaneum is a representative of earth’s most numerous eukaryotic order, a powerful model organism for the study of generalized insect development, and also an important pest of stored agricultural products. We describe its genome sequence here. This omnivorous beetle has evolved an ability to interact with a diverse chemical environment as evidenced by large expansions in odorant and gustatory receptors, as well as p450 and other detoxification enzymes. Developmental patterns in Tribolium are more representative of other arthropods than those found in Drosophila, a fact represented in gene content and function. For one, Tribolium has retained more ancestral genes involved in cell-cell communication than Drosophila, and some are expressed in the growth zone crucial for axial elongation in short germ development. Systemic RNAi in T. castaneum appears to use mechanisms distinct from those found in C. elegans, but nevertheless offers similar power for the elucidation of gene function and identification of targets for selective insect control.

  • Machine Learning Predicts the Presence of 2,4,6-Trinitrotoluene in Sediments of a Baltic Sea Munitions Dumpsite Using Microbial Community Compositions

    • Bacteria are ubiquitous and live in complex microbial communities. Due to differences in physiological properties and niche preferences among community members, microbial communities respond in specific ways to environmental drivers, potentially resulting in distinct microbial fingerprints for a given environmental state. As proof of the principle, our goal was to assess the opportunities and limitations of machine learning to detect microbial fingerprints indicating the presence of the munition compound 2,4,6-trinitrotoluene (TNT) in southwestern Baltic Sea sediments. Over 40 environmental variables including grain size distribution, elemental composition, and concentration of munition compounds (mostly at pmol.g(-1) levels) from 150 sediments collected at the near-to-shore munition dumpsite Kolberger Heide by the German city of Kiel were combined with 16S rRNA gene amplicon sequencing libraries. Prediction was achieved using Random Forests (RFs); the robustness of predictions was validated using Artificial Neural Networks (ANN). To facilitate machine learning with microbiome data we developed the R package phyloseq2ML. Using the most classification-relevant 25 bacterial genera exclusively, potentially representing a TNT-indicative fingerprint, TNT was predicted correctly with up to 81.5% balanced accuracy. False positive classifications indicated that this approach also has the potential to identify samples where the original TNT contamination was no longer detectable. The fact that TNT presence was not among the main drivers of the microbial community composition demonstrates the sensitivity of the approach. Moreover, environmental variables resulted in poorer prediction rates than using microbial fingerprints. Our results suggest that microbial communities can predict even minor influencing factors in complex environments, demonstrating the potential of this approach for the discovery of contamination events over an integrated period of time. Proven for a distinct environment future studies should assess the ability of this approach for environmental monitoring in general.

  • The year-long unprecedented European heat and drought of 1540-a worst case

    • The heat waves of 2003 in Western Europe and 2010 in Russia, commonly labelled as rare climatic anomalies outside of previous experience, are often taken as harbingers of more frequent extremes in the global warming-influenced future. However, a recent reconstruction of spring-summer temperatures for WE resulted in the likelihood of significantly higher temperatures in 1540. In order to check the plausibility of this result we investigated the severity of the 1540 drought by putting forward the argument of the known soil desiccation-temperature feedback. Based on more than 300 first-hand documentary weather report sources originating from an area of 2 to 3 million km(2), we show that Europe was affected by an unprecedented 11-month-long Megadrought. The estimated number of precipitation days and precipitation amount for Central and Western Europe in 1540 is significantly lower than the 100-year minima of the instrumental measurement period for spring, summer and autumn. This result is supported by independent documentary evidence about extremely low river flows and Europe-wide wild-, forest- and settlement fires. We found that an event of this severity cannot be simulated by state-of-the-art climate models.

  • Extending thrombolysis to 4·5-9 h and wake-up stroke using perfusion imaging: a systematic review and meta-analysis of individual patient data.

    • Stroke thrombolysis with alteplase is currently recommended 0-4·5 h after stroke onset. We aimed to determine whether perfusion imaging can identify patients with salvageable brain tissue with symptoms 4·5 h or more from stroke onset or with symptoms on waking who might benefit from thrombolysis.In this systematic review and meta-analysis of individual patient data, we searched PubMed for randomised trials published in English between Jan 1, 2006, and March 1, 2019. We also reviewed the reference list of a previous systematic review of thrombolysis and searched ClinicalTrials.gov for interventional studies of ischaemic stroke. Studies of alteplase versus placebo in patients (aged ≥18 years) with ischaemic stroke treated more than 4·5 h after onset, or with wake-up stroke, who were imaged with perfusion-diffusion MRI or CT perfusion were eligible for inclusion. The primary outcome was excellent functional outcome (modified Rankin Scale [mRS] score 0-1) at 3 months, adjusted for baseline age and clinical severity. Safety outcomes were death and symptomatic intracerebral haemorrhage. We calculated odds ratios, adjusted for baseline age and National Institutes of Health Stroke Scale score, using mixed-effects logistic regression models. This study is registered with PROSPERO, number CRD42019128036.We identified three trials that met eligibility criteria: EXTEND, ECASS4-EXTEND, and EPITHET. Of the 414 patients included in the three trials, 213 (51%) were assigned to receive alteplase and 201 (49%) were assigned to receive placebo. Overall, 211 patients in the alteplase group and 199 patients in the placebo group had mRS assessment data at 3 months and thus were included in the analysis of the primary outcome. 76 (36%) of 211 patients in the alteplase group and 58 (29%) of 199 patients in the placebo group had achieved excellent functional outcome at 3 months (adjusted odds ratio [OR] 1·86, 95% CI 1·15-2·99, p=0·011). Symptomatic intracerebral haemorrhage was more common in the alteplase group than the placebo group (ten [5%] of 213 patients vs one [<1%] of 201 patients in the placebo group; adjusted OR 9·7, 95% CI 1·23-76·55, p=0·031). 29 (14%) of 213 patients in the alteplase group and 18 (9%) of 201 patients in the placebo group died (adjusted OR 1·55, 0·81-2·96, p=0·66).Patients with ischaemic stroke 4·5-9 h from stroke onset or wake-up stroke with salvageable brain tissue who were treated with alteplase achieved better functional outcomes than did patients given placebo. The rate of symptomatic intracerebral haemorrhage was higher with alteplase, but this increase did not negate the overall net benefit of thrombolysis.None.

    • Today, surface acoustic waves (SAWs) and bulk acoustic waves are already two of the very few phononic technologies of industrial relevance and can been found in a myriad of devices employing these nanoscale earthquakes on a chip. Acoustic radio frequency filters, for instance, are integral parts of wireless devices. SAWs in particular find applications in life sciences and microfluidics for sensing and mixing of tiny amounts of liquids. In addition to this continuously growing number of applications, SAWs are ideally suited to probe and control elementary excitations in condensed matter at the limit of single quantum excitations. Even collective excitations, classical or quantum are nowadays coherently interfaced by SAWs. This wide, highly diverse, interdisciplinary and continuously expanding spectrum literally unites advanced sensing and manipulation applications. Remarkably, SAW technology is inherently multiscale and spans from single atomic or nanoscopic units up even to the millimeter scale. The aim of this Roadmap is to present a snapshot of the present state of surface acoustic wave science and technology in 2019 and provide an opinion on the challenges and opportunities that the future holds from a group of renown experts, covering the interdisciplinary key areas, ranging from fundamental quantum effects to practical applications of acoustic devices in life science.

  • Clinical diagnosis of progressive supranuclear palsy : The movement disorder society criteria

    • Background: PSP is a neuropathologically defined disease entity. Clinical diagnostic criteria, published in 1996 by the National Institute of Neurological Disorders and Stroke/Society for PSP, have excellent specificity, but their sensitivity is limited for variant PSP syndromes with presentations other than Richardson's syndrome. Objective: We aimed to provide an evidence- and consensus-based revision of the clinical diagnostic criteria for PSP. Methods: We searched the PubMed, Cochrane, Medline, and PSYCInfo databases for articles published in English since 1996, using postmortem diagnosis or highly specific clinical criteria as the diagnostic standard. Second, we generated retrospective standardized clinical data from patients with autopsy-confirmed PSP and control diseases. On this basis, diagnostic criteria were drafted, optimized in two modified Delphi evaluations, submitted to structured discussions with consensus procedures during a 2-day meeting, and refined in three further Delphi rounds. Results: Defined clinical, imaging, laboratory, and genetic findings serve as mandatory basic features, mandatory exclusion criteria, or context-dependent exclusion criteria. We identified four functional domains (ocular motor dysfunction, postural instability, akinesia, and cognitive dysfunction) as clinical predictors of PSP. Within each of these domains, we propose three clinical features that contribute different levels of diagnostic certainty. Specific combinations of these features define the diagnostic criteria, stratified by three degrees of diagnostic certainty (probable PSP, possible PSP, and suggestive of PSP). Clinical clues and imaging findings represent supportive features. Conclusions: Here, we present new criteria aimed to optimize early, sensitive, and specific clinical diagnosis of PSP on the basis of currently available evidence.

  • The Comet Interceptor Mission

    • Here we describe the novel, multi-point Comet Interceptor mission. It is dedicated to the exploration of a little-processed long-period comet, possibly entering the inner Solar System for the first time, or to encounter an interstellar object originating at another star. The objectives of the mission are to address the following questions: What are the surface composition, shape, morphology, and structure of the target object? What is the composition of the gas and dust in the coma, its connection to the nucleus, and the nature of its interaction with the solar wind? The mission was proposed to the European Space Agency in 2018, and formally adopted by the agency in June 2022, for launch in 2029 together with the Ariel mission. Comet Interceptor will take advantage of the opportunity presented by ESA’s F-Class call for fast, flexible, low-cost missions to which it was proposed. The call required a launch to a halo orbit around the Sun-Earth L2 point. The mission can take advantage of this placement to wait for the discovery of a suitable comet reachable with its minimum Δ V capability of 600 ms − 1 . Comet Interceptor will be unique in encountering and studying, at a nominal closest approach distance of 1000 km, a comet that represents a near-pristine sample of material from the formation of the Solar System. It will also add a capability that no previous cometary mission has had, which is to deploy two sub-probes – B1, provided by the Japanese space agency, JAXA, and B2 – that will follow different trajectories through the coma. While the main probe passes at a nominal 1000 km distance, probes B1 and B2 will follow different chords through the coma at distances of 850 km and 400 km, respectively. The result will be unique, simultaneous, spatially resolved information of the 3-dimensional properties of the target comet and its interaction with the space environment. We present the mission’s science background leading to these objectives, as well as an overview of the scientific instruments, mission design, and schedule.

  • Coulomb Excitation of Proton-rich N = 80 Isotones at HIE-ISOLDE

    • A projectile Coulomb-excitation experiment was performed at the radioactive ion beam facility HIE-ISOLDE at CERN. The radioactive 140Nd and 142Sm ions were post accelerated to the energy of 4.62 MeV/A and impinged on a 1.45 mg/cm2-thin 208Pb target. The γ rays depopulating the Coulomb-excited states were recorded by the HPGe-array MINIBALL. The scattered charged particles were detected by a double-sided silicon strip detector in forward direction. Experimental γ-ray intensities were used for the determination of electromagnetic transition matrix elements. Preliminary results for the reduced transition strength of the B(M1 23+ to 21+)=0.35(19) μN2 of 140Nd and a first estimation for 142Sm have been deduced using the Coulomb-excitation calculation software GOSIA. The 23+ states of 140Nd and 142Sm show indications of being the main fragment of the proton-neutron mixed-symmetry 21, ms+ state.

    • Reanalysis data show an increasing trend in Arctic precipitation over the 20th century, but changes are not homogenous across seasons or space. The observed hydroclimate changes are expected to continue and possibly accelerate in the coming century, not only affecting pan-Arctic natural ecosystems and human activities, but also lower latitudes through the atmospheric and ocean circulations. However, a lack of spatiotemporal observational data makes reliable quantification of Arctic hydroclimate change difficult, especially in a long-term context. To understand Arctic hydroclimate and its variability prior to the instrumental record, climate proxy records are needed. The purpose of this review is to summarise the current understanding of Arctic hydroclimate during the past 2000 years. First, the paper reviews the main natural archives and proxies used to infer past hydroclimate variations in this remote region and outlines the difficulty of disentangling the moisture from the temperature signal in these records. Second, a comparison of two sets of hydroclimate records covering the Common Era from two data-rich regions, North America and Fennoscan-dia, reveals inter- and intra-regional differences. Third, building on earlier work, this paper shows the potential for providing a high-resolution hydroclimate reconstruction for the Arctic and a comparison with last-millennium simulations from fully coupled climate models. In general, hydroclimate proxies and simulations indicate that the Medieval Climate Anomaly tends to have been wetter than the Little Ice Age (LIA), but there are large regional differences. However, the regional coverage of the proxy data is inadequate, with distinct data gaps in most of Eurasia and parts of North America, making robust assessments for the whole Arctic impossible at present. To fully assess pan-Arctic hydroclimate variability for the last 2 millennia, additional proxy records are required.

  • A history of the MetaSUB consortium : Tracking urban microbes around the globe

    • The MetaSUB Consortium, founded in 2015, is a global consortium with an interdisciplinary team of clinicians, scientists, bioinformaticians, engineers, and designers, with members from more than 100 countries across the globe. This network has continually collected samples from urban and rural sites including subways and transit systems, sewage systems, hospitals, and other environmental sampling. These collections have been ongoing since 2015 and have continued when possible, even throughout the COVID-19 pandemic. The consortium has optimized their workflow for the collection, isolation, and sequencing of DNA and RNA collected from these various sites and processing them for metagenomics analysis, including the identification of SARS-CoV-2 and its variants. Here, the Consortium describes its foundations, and its ongoing work to expand on this network and to focus its scope on the mapping, annotation, and prediction of emerging pathogens, mapping microbial evolution and antibiotic resistance, and the discovery of novel organisms and biosynthetic gene clusters.

  • Light’EM up! : structural characterization of light-driven membrane protein complexes by cryogenic electron microscopy

    • Photosynthesis is probably the most important process for allowing life to develop into the diverse forms we see today. In this process, solar radiation is used to convert CO2 into biomass. From this process, we obtain oxygen to breathe, sources of food (plant biomass), and the potential for clean and sustainable energy. Photosystem II (PSII) – a key enzyme in photosynthesis –, is a protein complex located in the thylakoid membrane of photosynthetic organisms. PSII and its light-harvesting antennae capture light energy, driving a charge separation process, which leads to the extraction of electrons from water molecules, forming and releasing molecular oxygen. A PSII dimer is composed of more than 20 unique proteins and hundreds of cofactors which fine-tune the mechanisms of light-harvesting and water oxidation, and stabilize the whole complex. While the arrangement of most (but not all!) of these proteins and cofactors is known, their dynamics and individual contributions are not yet fully understood.In my thesis work, I took on the challenge of resolving the structure of large protein complexes, such as PSII complexes from various photosynthetic organisms, using a technique called cryogenic electron microscopy (cryo-EM). This PhD dissertation focuses on structurally describing these macromolecular assemblies and how their components (protein, cofactors, and substrate) interact with each other or with their immediate cellular environment.Among the several outcomes of my research on PSII, I would like to highlight the following findings: 1) the usage of digitonin as a detergent to solubilize PSII destroys the catalytic activity and changes LHCII pigment content, among other consequences; 2) PSII does not seem to incorporate chlorophyll (Chl) a molecules with a farnesyl tail, and the Chl tails’ flexibility justifies not resolving the full-length of some of these molecules in PSII structures. We concluded that flexibility may be an advantage to PSII function; 3) cryo-EM is a technique with the potential to reveal information about electron/proton transfer processes within PSII, and provided us with data, for instance, to suggest a pathway for the protonation of QB, the final electron acceptor in PSII.In another project, also using cryo-EM, I studied the structure of the S-layer Deinoxanthin Binding Complex (SDBC), a membrane protein complex from Deinococcus radiodurans. This complex is an essential part of the cell envelope, the outermost barrier of this bacterium, and it is known to bind a carotenoid called deinoxanthin, which has significant spectroscopic and antioxidant properties. Additionally, we studied the function of this complex and showed that the SDBC is a quencher of UVC-UVB radiation and reactive oxygen species, with superoxide dismutase activity. This complex has an α-β coiled-coil stalk long enough to reach the inner membrane of the cell envelope.In summary, visualizing the structural organization and chemistry within these complexes allowed us to gain a new understanding of their function and diversity. Furthermore, this work demonstrates the potential of cryo-EM as a method to render complementary information at resolution superior to state-of-the-art X-ray diffraction methods.

  • Late Holocene glacier reconstruction reveals retreat behind present limits and two-stage Little Ice Age on subantarctic South Georgia

    • Observational data show that climate in the Southern Ocean region is rapidly changing. However, past the instrumental period, our understanding of climate variability in the region is limited by a scarcity of highresolution palaeoclimate records. Alpine glaciers, present on many Southern Ocean islands, may provide such data because changes in their mass balance, extent and erosion rates often mark a response to climate shifts. Rock flour, the fine-grained fraction of the glacial erosion process, is suspended in meltwater streams and transferred into the sediments of downstream lakes, continuously recording glacier variations. Here, we utilize this relationship to present a reconstruction of the Late Holocene glacier history of subantarctic South Georgia, using sediments from the glacier-fed Middle Hamberg Lake. To fingerprint a glacial erosion/size signal, we used titanium counts, validated against changes in sediment density and grain size, allowing a continuous reconstruction of glacier variations over the past similar to 1250 years. Together with local moraine evidence and supporting evidence from other Southern Hemisphere glaciers on New Zealand and in Patagonia, our findings reveal a series of consecutively diminishing Late Holocene advances. In addition to a glacier maximum before 1250 cal a BP, these include a twostage Litle Ice Age with advances around 300 and 120 cal a BP, in line with evidence from southern Patagonia. In addition, we present evidence for an unreported retreat behind present limits around 500 cal BP.

  • Spatio-temporal variability of Arctic summer temperatures over the past 2 millennia

    • In this article, the first spatially resolved and millennium-length summer (June August) temperature reconstruction over the Arctic and sub-Arctic domain (north of 60 degrees N) is presented. It is based on a set of 44 annually dated temperature-sensitive proxy archives of various types from the revised PAGES2k database supplemented with six new recently updated proxy records. As a major advance, an extension of the Bayesian BARCAST climate field (CF) reconstruction technique provides a means to treat climate archives with dating uncertainties. This results not only in a more precise reconstruction but additionally enables joint probabilistic constraints to be imposed on the chronologies of the used archives. The new seasonal CF reconstruction for the Arctic region can be shown to be skilful for the majority of the terrestrial nodes. The decrease in the proxy data density back in time, however, limits the analyses in the spatial domain to the period after 750 CE, while the spatially averaged reconstruction covers the entire time interval of 1-2002 CE. The centennial to millennial evolution of the reconstructed temperature is in good agreement with a general pattern that was inferred in recent studies for the Arctic and its subregions. In particular, the reconstruction shows a pronounced Medieval Climate Anomaly (MCA; here ca. 920-1060 CE), which was characterised by a sequence of extremely warm decades over the whole domain The medieval warming was followed by a gradual cooling into the Little Ice Age (LIA), with 1766-1865 CE as the longest centennial -scale cold period, culminating around 1811-1820 CE for most of the target region. In total over 600 independent realisations of the temperature CF were generated. As showcased for local and regional trends and temperature anomalies, operating in a probabilistic framework directly results in comprehensive uncertainty estimates, even for complex analyses. For the presented multi -scale trend analysis, for example, the spread in different paths across the reconstruction ensemble prevents a robust analysis of features at timescales shorter than ca. 30 years. For the spatial reconstruction, the benefit of using the spatially resolved reconstruction ensemble is demonstrated by focusing on the regional expression of the recent warming and the MCA. While our analysis shows that the peak MCA summer temperatures were as high as in the late 20th and early 21st centuries, the spatial coherence of extreme years over the last decades of the reconstruction (1980s onwards) seems unprecedented at least back until 750 CE. However, statistical testing could not provide conclusive support of the contemporary warming to exceed the peak of the MCA in terms of the pan-Arctic mean summer temperatures: the reconstruction cannot be extended reliably past 2002 CE due to lack of proxy data and thus the most recent warming is not captured.

    • East Asia has experienced strong warming since the 1960s accompanied by an increased frequency of heat waves and shrinking glaciers over the Tibetan Plateau and the Tien Shan. Here, we place the recent warmth in a long-term perspective by presenting a new spatially resolved warm-season (May-September) temperature reconstruction for the period 1-2000 CE using 59 multiproxy records from a wide range of East Asian regions. Our Bayesian Hierarchical Model (BHM) based reconstructions generally agree with earlier shorter regional temperature reconstructions but are more stable due to additional temperature sensitive proxies. We find a rather warm period during the first two centuries CE, followed by a multi-century long cooling period and again a warm interval covering the 900-1200 CE period (Medieval Climate Anomaly, MCA). The interval from 1450 to 1850 CE (Little Ice Age, LIA) was characterized by cooler conditions and the last 150 years are characterized by a continuous warming until recent times. Our results also suggest that the 1990s were likely the warmest decade in at least 1200 years. The comparison between an ensemble of climate model simulations and our summer reconstructions since 850 CE shows good agreement and an important role of internal variability and external forcing on multi-decadal time-scales.
